I want to put another module on the "search" position on upper right corner. The module is bigger than the icon that you had there and goes out of the template, how can i fix it?

Just make the
<nav id="mainNavigation" class="column small-3 large-8 transition">
to
<nav id="mainNavigation" class="column small-3 large-7 transition">
and the
<div id="siteSearch" class="column small-1 large-1 transition">
to
<div id="siteSearch" class="column small-1 large-2 transition">

in index.php of your template.
