I have friendly ceo and everything works great if you click around the site, links look like... /category/item/..., or .../category/itemlist/tag/...

But I looked at my site visitor statistics and it looks like when people come to my site because they googled something I have, their links look like "...component/k2/item/..." or ".../component/k2/itemlist/tag/..." which obviously ruins site design as it doesn't show menu assigned right/left panels or any other menu assigned modules.

How do I fix it?

Are you using a sitemap component ,like Xmap, and submitting that to Google Webmaster? If you care about indexing, then you should.

Not sure why Google has indexed the non sef versions, did you have SEF disabled while you were creating the site? Looks like Google did send their bot when the site was not using SEF or you have a component somewhere that is not SEF compliant and is duplicating all the non-sef URLs...
