I had the same thing. Solved it this way:

Goto the SH404SEF component. Then the configuration tab. Then go to sh404sefconfiguration. Go to the 'by component' tab.

In the component tab find K2 and look for the dropdown menu that says Use SH404sef plugin if available. Change this to use joomla! router.php

My URL's are still search engine friendly after changing this so.
