We have used K2 v 2.4.1 on one of our website development. But some of them are saying that there will be a problem with duplicate URL's with K2 and it was not good. It will effect the SEO of the website.

And we don't have option to update the version at this time due to lot of coding changes.

Please check and suggest us the steps to follow to eliminate these type of error.

I am sorry to bear you with bad news but you are using a very old version.
You can use an SEO extension to eliminate all the double content generated from Joomla!'s router but you have to look for one that is compatible with that version of K2.

If you upgrade your K2 installation you can also use K2's advanced SEF features.
